Capt. Phantom F. Harlock XCIX descends from the ancient Germanic Harlock clan of Heiligenstadt. His lineage includes the early 20th-century aerial explorer Phantom F. Harlock I and the World War II Luftwaffe pilot Phantom F. Harlock II. The Harlock name and distinctive facial scar are hereditary titles, though the inheritance mechanism varies across narratives.

In his primary origin story, Harlock served as a Solar Federation officer commanding the battleship Deathshadow. After Earth's conquest by the Illumidus Empire in the late 30th century (circa 2960s), he was falsely blamed for the planet's defeat by its apathetic populace. Betrayed and disillusioned by Earth's corrupt leadership, which chose subjugation over resistance, he forsook his military post. He later encountered engineer Tochiro Ōyama, whose ancestors shared an oath of eternal friendship with the Harlock bloodline. Together, they discovered the hidden starship Arcadia, built by Tochiro and named to honor this ancestral bond.
