Year 2112, Akane Tsunemori, a police officer fresh out of school, finds herself dealing with a mysterious case. Together with her assigned Enforcer Shinya Kogami, she sets out on the trail of a man who is already suspected of being the mastermind behind earlier crimes, including the murder of Kogami's former partner. This man is known by the name Shogo Makishima, a person who seemingly cannot be judged by the »Sibyl System«, no matter what crimes they commit. The mere existence of such a person calls into question the »justice« of the peacekeeping system. When Kogami finally confronts the criminal, he passes his own judgment and has since disappeared without a trace.

In the year 2116, the Japanese government begins exporting the »Sibyl System«, including unmanned police drones, to the rest of the world. As an experiment, the system is also deployed in the SEAUn (South East Asian Union, pronounced as »Shian«) state. Temporarily, the deployment of »Sibyl« brings peace and security to the war-torn country, but soon SEAUn sends its own terrorists to Japan, who, armed with knowledge of the system, can infiltrate and attack from within. Once again, a certain man is suspected of being the mastermind. The police officer assigned to the case, Akane Tsunemori, soon travels to SEAUn to uncover the truth behind the incident.
