Initially recognized by her distinctive white sunhat and dress featuring pale blue accents—an outfit chosen by her mother Lusamine to resemble the Ultra Beast Nihilego—she later adopted a "Z-Powered form" characterized by a white hooded blouse, pleated skirt, and high ponytail tied with braids, symbolizing her growing independence.

She grew up in Aether Paradise as the daughter of Aether Foundation president Lusamine and researcher Mohn, alongside her older brother Gladion. Her father vanished during an Ultra Wormhole experiment, leaving behind Cosmog. This event precipitated Lusamine's obsession with Ultra Beasts and controlling behavior, including dictating Lillie's clothing and restricting her autonomy. After Gladion fled with the prototype Pokémon Type: Null, Lusamine's treatment worsened, prompting Lillie to escape with Cosmog (nicknamed Nebby) to protect it from experimentation. She found refuge with Professor Kukui in Alola, working as his assistant while concealing her origins.

Initially, Lillie exhibited shyness, low self-confidence, and a strong aversion to Pokémon battles due to distress at seeing Pokémon harmed. She harbored a deep-seated fear of physical contact with Pokémon, stemming from a suppressed traumatic childhood encounter with Nihilego where she was rescued by Type: Null. By *Pokémon Ultra Sun* and *Ultra Moon*, she embraced becoming a Pokémon Trainer, specializing in Fairy-types like Clefairy, and partnered with the player in Multi Battles against Team Rainbow Rocket. In *Pokémon Evolutions*, she played the Sun Flute at the Altar of the Sunne to awaken Nebby, enabling its evolution and the confrontation with Necrozma, aligning with her game portrayal during the Alolan crisis.
