While he idolizes his grandfather's genius, he is horrified to learn the extent of Gerald's vengeful plans, showing he has limits to his own ambitions. By the third season, his role shifts dramatically when the cosmic alien threat known as the Metarex appears. Though he briefly allies with them for his own gain, he ultimately betrays them, is saved by his enemies, and becomes an uneasy, pragmatic ally to Sonic's team. He is shown to genuinely miss the challenge of fighting Sonic when circumstances change, highlighting that their conflict is as much a part of his identity as his desire for power.

Dr. Eggman's notable abilities are primarily intellectual. He possesses a certified IQ of 300, making him a genius-level scientist, engineer, and roboticist. He is able to design and construct an enormous array of high-tech machinery, from his personal flying Egg Mobile, which is armed with various weapons, to massive battleships, transforming fortresses, and armies of E-Series combat robots. While he is not a physical fighter like Sonic, he has proven to be surprisingly durable, surviving numerous explosions and crashes. In a rare display of physical skill, he once adopted the wrestling persona El Gran Gordo, demonstrating surprising combat capability and holding his own in the ring. He is also a skilled strategist, though his plans are often overly complicated and his own ego is typically the primary flaw that allows Sonic to exploit them.
