After finally obtaining the Rainbow Dragon, he makes a heroic sacrifice, using the card's power to create a bridge of light that sends all of his friends back to their own world while he remains behind, trapped and alone in the hostile dimension. This event is a major catalyst for Jaden's later descent into darkness. Upon his reappearance, it is revealed that Johan's body has been forcibly possessed by the powerful duel spirit Yubel. In this state, known as Dark Johan or the Dark Messiah, his appearance fundamentally changes. His eyes turn from their natural blue-green to a sharp orange, and his clothing is replaced by dark attire. During this possession, he uses a corrupted version of his deck featuring Advanced Crystal Beasts and the sinister Rainbow Dark Dragon.

His development culminates in his rescue, when Jaden duels Yubel and uses a super polymerization card to fuse his Elemental Hero Neos with the corrupted Rainbow Dark Dragon, creating Rainbow Neos and freeing Johan's soul. In the final season, after returning to his life at the Arctic分校, Johan comes back to aid Jaden in the final battle against Darkness, proving his loyalty once again.
