When the military seizes control of the research center and Haruka fuses with the biomechanical Ika Oni entity, Rui/Lyse perishes in the chaos during the facility's destruction. Her death occurs amidst a frantic escape attempt while the base is under direct attack. The narrative concludes with her demise in the OVA.
