Kenji Kondō functions as both a Fafner pilot and medical officer for Tatsumiya Island's defense force. An original first-generation pilot, he initially operates the Fafner Mark Acht during the early conflicts. His early persona emphasizes social activities and seeking female attention, alongside a perceived rivalry with fellow pilot Kazuki Makabe that Kazuki does not reciprocate. This period establishes his foundational bonds with peers like Sakura Kaname and Kouyou Kasugai.

Years later, during *Exodus*, Kenji shifts towards a dedicated medical role within Alvis while retaining pilot qualifications. He conducts physicals for new pilots, voicing concern for their well-being in combat. His interactions with colleagues like Sakura Kaname and Maya Toomi reflect increased maturity, coordinating post-battle procedures or sharing light-hearted moments at Kazuki's restaurant. His relationship with Sakura progresses to marriage, marked by her name change to Sakura Kondō, indicating a protective dynamic.

In *Exodus*, Kenji actively participates in strategic discussions about pilot capabilities, witnessing battles involving junior pilots and finding the support role emotionally challenging. To counteract this and free connected pilots, he injects three Activion tubes into his neck. This causes severe hemorrhaging from his eyes, nose, and mouth but successfully cancels the crossing for most pilots. He fails to halt Rina's continued assimilation despite ordering her to stop.

His background includes training at Sakura Kaname's dojo, where she easily defeated him. His surname Kondō (近藤) combines "near" (近) and "wisteria" (藤), while his given name Kenji (剣司) incorporates "sword" (剣) and "officer" (司).
