Description
Captain Kobayashi serves as the twenty-eighth captain of the generational seed ship Sidonia, a vast vessel carrying the remnants of humanity across space following the destruction of the solar system by the alien Gauna. She is one of only a handful of surviving original crew members who successfully engaged and defeated a Gauna over six hundred years before the main events of the story. To preserve her life and ensure the continuity of leadership for humanity's journey, she underwent biological treatments that granted her functional immortality, a secret known only to a select few aboard the ship. As a founding and leading member of the Immortal Ship Committee, the clandestine governing body that holds true power on Sidonia, she has guided the ship's mission for centuries.

In terms of personality, Captain Kobayashi presents a stoic, pragmatic, and deeply militaristic demeanor. Her leadership style is defined by an unwavering commitment to the survival of the human species as a whole, a goal she pursues with cold, rational calculation. She is willing to authorize tactics that involve sacrificing individual pilots, abandoning ship sections, or taking enormous risks that lead to significant casualties if doing so serves the greater good of Sidonia. While generally keeping an emotional distance from her crew and colleagues, she is not without a personal side. As a private indulgence, she enjoys disguising herself as an ordinary crew member, taking on roles such as a nurse or a restaurant clerk to blend in with the population who do not know her true face. Her hostility toward the Gauna is absolute, and she is singularly focused on their destruction, a drive that some have compared to an obsession that defines her long existence.

Kobayashi's primary motivation is the preservation and expansion of humanity, which she believes necessitates the complete elimination of the Gauna threat. This conviction supersedes all other considerations, including political stability and the lives of individuals. Her role in the story is that of the ultimate authority on Sidonia, issuing strategic military orders and directing the ship's Guardian pilots in their desperate battles. She is the architect of Sidonia's aggressive military posture, famously casting the deciding vote to continue the ship's course toward a massive Gauna hive, a decision that would eventually lead to an all-out war. Her strategic acumen is notable; she is a skilled commander who makes sober judgments and does not become paralyzed by the aftermath of crises, though her methods are often severe.

Her key relationships are complex and define much of her character arc. She was once close to Hiroki Saito, a legendary pilot and fellow immortal, but their bond fractured when she forcibly extended his immortality against his wishes, a decision he resented until his death. Following Saito's death, she became the legal guardian of his clone, the protagonist Nagate Tanikaze. Her feelings toward Nagate are layered; she may harbor some genuine sympathy for him, but she also clearly recognizes him as a vital military asset, assigning him to advanced Guardian units and working to secure his loyalty so that he does not rebel as his predecessor did. Her relationship with fellow immortal Lala Hiyama is notably uneasy and not on friendly terms, largely due to Kobayashi placing Nagate in what Lala perceives as undue danger. She also has a contentious relationship with the rest of the Immortal Ship Committee. Believing many of its members had grown corrupt and prioritized their own political power over the ship's survival, she ultimately purged the dissenting members, dissolving the council and consolidating herself as a dictator in all but name.

Over the course of the story, Kobayashi demonstrates a degree of development. After her purge of the committee, she begins to delegate more operational command authority to younger officers like the talented Yuhata Midorikawa, perhaps acknowledging the need for new perspectives or easing her own burden. In a rare moment of vulnerability before a decisive battle, she confides in Nagate about her past and expresses a deep weariness and skepticism about the value of eternal life, suggesting that centuries of single-minded pursuit have led to a kind of stagnation. In the aftermath of the final conflict, she finally relinquishes her post, handing the position of captain to Yuhata Midorikawa and settling on a colonized planet, watching as the Sidonia departs for new horizons without her.

As for notable abilities, Kobayashi is not typically depicted as a front-line combatant, possessing no specific combat abilities in a Guardian mech. Her primary abilities are her strategic and tactical genius, honed over six hundred years of commanding a warship. She is exceptionally skilled at controlling the vessel, reading the flow of battle, and making necessary, often ruthless, decisions without hesitation. Her foremost ability is her biological immortality, which has granted her centuries of experience and allows her to lead with a perspective no ordinary human could possess. She maintains a youthful appearance despite her age, and her authority is visually represented by a distinctive mask she wears during official duties, a symbol that helps maintain the mystique of her identity as the eternal captain.
