Following Fort Casey, Daugherty reviewed Major Henry Varro's custody records and expressed curiosity about Varro's arrest. When General Johnny Rico ordered the Alesia to locate the missing John A. Warden, Daugherty supported the K-12 team's request for Varro to lead the rescue mission. He briefed both teams and assigned his A-01 unit to escort Captain Carmen Ibanez to the bridge of the John A. Warden while Varro's team secured the engine room.
After boarding the John A. Warden, Daugherty guarded Ibanez during the discovery that an Arachnid Queen had hijacked the ship. He died in the starship's crash-landing on Earth, likely due to impact forces. Bugs later used his body as a physical vessel to communicate with Major Varro, demanding the surrender of Carl Jenkins.
Daugherty maintained a composed yet tough, drill-sergeant-like command style. He characterized his role during the crisis by stating: "I'm just a damned janitor trying to clean it up."
