Bonnie travels with Ash Ketchum, Serena, and her brother Clemont during the events involving Volcanion and Magearna. She is present when Volcanion crashes near their campsite and becomes linked to Ash, observing the initial encounter and subsequent binding. Bonnie accompanies the group to the Azoth Kingdom, witnessing Magearna's rescue and sharing fascination with the artificial Pokémon alongside Serena and Clemont after its recovery. She journeys to the Nebel Plateau, remaining with the group despite Volcanion's initial distrust. While staying at Nebel Plateau, Bonnie participates in assisting the resident Pokémon and helps foster trust between the humans and the previously abused Pokémon there. Following Alva's defeat and Magearna's restoration, Bonnie travels back to the Azoth Kingdom with Ash, Serena, Clemont, Princess Kimia, and Prince Raleigh. In a post-credits scene in the kingdom, Bonnie initiates a proposal to Princess Kimia's personal assistant, Flamel, purportedly on behalf of Clemont, who intervenes using his Aipom Arm invention to pull her back and prevent the proposal.
