Takashi Sagano,a junior high school student who loves Alice’s Adventures in Wonderland, buys a box of used books. Among them, he finds a single volume that was not part of the purchase. When he opens it, a figure calling itself M-1, the God of Math, emerges from the pages. M-1 informs Takashi that Alice has been kidnapped and tasks him with rescuing her. Takashi agrees to the mission. His classmate Hiromi Sugita overhears and decides to follow him. Two other classmates, Toshio Kazumi and Yukari Ashikawa, also join the group as they prepare to enter Wonderland. M-1 grants them limited magical assistance but warns that it can only be used three times per world. The party crosses into Wonderland, a place that twists the familiar story into a landscape governed by mathematical puzzles and strange rules. Immediately, they encounter the floating, slug-like creature Namekuji-neko, which acts as an unreliable guide. The group faces its first challenge when a distorted version of a classic Wonderland scene requires them to solve a problem to proceed. Their journey has begun, but the path to finding Alice remains uncertain, and the presence of a mysterious, shape-shifting figure named Nishimura-kun hints at hidden dangers ahead.

Kōichi,Catherine, and Jean continue their search for Kōichi’s father in the strange world of Alice. A giant turnip-like plant blocks their path, rooted deep in the ground. A local boy named Nobilute claims the plant belongs to his family and refuses to let anyone touch it. Catherine attempts to negotiate, but Nobilute remains stubborn. Kōichi proposes a contest: if he and the others can uproot the plant, Nobilute will allow them passage. The group struggles to pull the plant out, failing multiple times. Jean observes that the roots intertwine with a hidden underground mechanism controlling water flow to nearby fields. Nobilute admits his refusal stemmed from fear that removing the plant would dry out the village’s crops. Kōichi proposes rerouting the water source before removing the plant. They work together to dig a new channel, securing the village’s water supply. With the mechanism disengaged, the plant comes out easily. Nobilute thanks them and points them toward the next region, warning of a powerful guardian ahead.

Kaito,Yukari, and Arisu enter a territory ruled by a mechanical queen who controls a massive clock tower. The queen demands they hand over the Wonderland Engine and freezes Yukari and Arisu in temporal stasis when Kaito refuses. Kaito hides inside the clock mechanism and finds the queen’s core—a damaged control orb causing her erratic behavior. He repairs the orb using a component from his own device, restoring normal time flow and releasing his friends. The queen, now stable, explains she was a guardian whose malfunctioning timepiece made her tyrannical. She thanks them by giving a passage key to the next realm. Before the group can use it, a masked operative from the organization hunting Alice snatches the key and escapes through a dimensional rift. Kaito pursues but arrives too late, realizing the organization is tracking their every move. With their only direct route compromised, the group must decide whether to chase the thief or seek an alternate path before the organization reaches Alice first.
