Renton Thurston buys a small hand mirror from a market stall in a port city. He gives the mirror to Eureka as a gift while the Gekkostate resupplies. Later, the military attacks the Gekkostate's ship, the Gekko. Renton pilots the Nirvash typeZERO in the ensuing battle. Eureka sits beside him as copilot. Holland responds to a distress call and leads a dangerous mission to rescue a Vodarac high priest. The Gekkostate crew successfully extracts the priest and returns him to the Gekko. The priest then performs a ritual on Eureka in the infirmary,using a yellow liquid to remove the Scub coral from her body. The ritual succeeds, but Eureka retains scars on her face and arm and loses some hair from the ordeal. Renton pilots the Nirvash against enemy mechs during the mission and suffers a severe psychological breakdown mid-battle. He enters a frenzied state, tearing through enemy units with extreme violence while the Nirvash's eyes glow red. Renton hallucinates a shadowy version of his own face with a twisted smile laughing at him. He screams and loses control, crushing the last enemy mech under the Nirvash's foot even after the machine stops fighting. When Renton raises the foot, he sees a severed human arm with a wedding ring stuck to it and blood splattering the ground. He stares in horror, staggers, and vomits from shock and revulsion. Renton wakes up screaming from a nightmare reliving the incident and broods over the reality that he has killed multiple people since joining Gekkostate. He tries to visit Eureka in the infirmary, but Mischa and the children block him from seeing her. Matthieu tells Renton that Gekkostate is a group that kills to survive. The creature corners them against a stone wall. Eureka reaches out and touches the creature's snout, establishing a mental link. She perceives the creature's fear and its drive to protect a nearby nest of eggs. The animal stops attacking and allows them to pass deeper into the cave. They find a hidden chamber containing a large pulsing Scub Coral core. The core projects a vision of a young girl who resembles Eureka. Dewey Novak receives intelligence about their location and orders his fleet to advance on Vodarac territory.

Dewey Novak's forces fire three large bombs into the Scab Coral near Feris City. The explosion releases millions of Antibody Coralians who attack the city,leaving it in ruins. The Gekkostate receives an SOS from a refugee ship that escaped the destruction. Renton and Eureka help load supplies and tend to the injured survivors aboard the ship. A young boy who lost his parents in the attack becomes terrified upon seeing Eureka and wets his pants. Talho slaps Eureka and orders her back to the Gekko, telling her she has the crew by her side. Military forces discover Axel Thurston's factory in Bell Forest, forcing him to flee. Axel launches the new board for the Nirvash using a kite mechanism on the trapar line, but the tow cable fails to release. He drives his vehicle off a cliff to snap the cable, leaving his fate uncertain. The Izumo deploys Anemone in theEnd to observe a new Coralian emergence. Holland confronts Renton physically, grabbing him by the collar, before Matthew and Moondoggie explain the magazine was for relationship advice, not sex. Renton admits he lashed out because he believed his father abandoned his family for research. Holland tells Renton he must get answers about Adroc directly from Eureka. In the hangar, Renton and Eureka apologize to each other simultaneously. Eureka explains that Adroc taught her how to speak, think, and pilot the Nirvash before the Summer of Love. The first scrimmage pits Renton, Eureka, and Gidget against Moondoggie, Woz, and Jobs. Moondoggie steals the ball from Renton and scores twice, exposing Renton’s inability to pass. Renton grows frustrated as Eureka tells him coldly to stop joking around. A professional team arrives and challenges Gekkostate to a full match. Gekkostate trails 34-0, unable to score until the second half. Eureka steals the ball and passes to Renton, who hesitates again. She calls for the pass, and Renton finally kicks to her. An opponent slides toward Eureka, but she passes back to Renton. Renton performs a rainbow kick to avoid a tackle, launching the ball high. Holland, Renton, and Eureka chase the ball; Eureka and Renton step on Holland’s face to jump higher. They kick the ball together into the empty net, scoring one goal. Military KLF units storm the field, but the crew escapes to the Gekko. Later, Renton asks Eureka what she said at the second-half whistle. She replies that she said, "I believe in you," and notes that Renton creates miracles in difficult moments. At the capital, Dewey Novak blames the Coralians for the deaths of two sages and announces that Coda, the sole surviving sage, has ordered him to attack the Coralians’ base inside the Great Wall. Holland orders an emergency retreat, but the Gekko drifts uncontrollably. The sonic wave expands outward, cracking the hulls of three Dewey-class battleships. Dewey Novak observes from the Izumo's command deck and authorizes long-range bombardment of the Nirvash. The Gekko's crew fires a grappling line to pull the ship away from the blast zone. Renton shouts at the Nirvash to stop, but the cockpit seals itself with a layer of compressed coral. A crack forms along the Nirvash's spinal ridge, and white light spills out. Eureka opens her eyes, places her palm against the coral, and whispers Renton's name. The coral recedes, and Renton grasps her hand as the Nirvash's outer armor peels away, releasing a burst of light that vaporizes the incoming missiles and leaves them suspended in a white void facing a giant coral figure.

The two attempted to cross the Great Wall together, but Sakuya failed and began her metamorphosis. Sakuya tells Eureka that hearing Norb call her name made her feel they had finally become one. She draws a page full of hearts to represent the love she felt for Norb. Sakuya then asks Eureka to draw hearts. Eureka draws a single large heart that encompasses all the smaller ones, expressing her directed feelings for Renton. Outside the shrine, Holland and the rest of Gekkostate fight a military attack. The Nirvash absorbs the surrounding trapar energy and begins a metamorphosis into a new form. Eureka's body partially dissolves as she merges with the Scub Coral's data streams. Renton reaches out and anchors her consciousness through the Nirvash's cockpit. The two brothers engage in a direct duel aboard the ship. Dewey commits suicide during the confrontation. His death triggers the necklace Eureka wears. The necklace takes control of Eureka's body and mind. The possessed Eureka begins moving toward the Limit of Questions,a state that would destroy the world. Holland fails to prevent Dewey's final gambit, and Renton watches as Eureka transforms into the new Command Centre against her will. The episode ends with Eureka lost to Dewey's trap and the countdown to global destruction now underway.

Renton and Eureka pilot the Nirvash typeZERO into the Scub Coral's Command Cluster at the center of the Great Wall. Inside the cluster,the pair meets the collective consciousness of the Coralians, which manifests as a vast, silent field of white. The Coralians state that the Limit of Questions has forced them to compress Earth's surface and absorb all human life into the Coral. Renton declares his refusal to let Eureka disappear into the Coral, and Eureka expresses her wish to remain with Renton as a human. The two combine their feelings with the Nirvash's power, generating a new response from the Scub Coral that halts the compression. The Command Cluster shatters into fragments, releasing Dewey Novak's lifeless body and restoring the people and land previously absorbed. Renton and Eureka vanish inside the Nirvash as the Coral rapidly retracts from the planet's surface, leaving behind a scarred but livable Earth. Weeks later, the Gekkostate crew gathers on a transformed landscape of green hills and blue oceans, where the Scub Coral has retreated underground. Renton and Eureka emerge from the Coral as humans, having become the physical bridge between humanity and the Coralians. The final shot shows the couple riding a refboard over the new world, with a group of children running to greet them as the credits roll.
